In contrast to our basic ImageJ / Fiji workshops, we’d like to improve some more advanced image processing techniques based on ImageJ / Fiji with this advanced workshop. In addition to ImageJ / Fiji we will also include selected 3rd party tools like KNIME and ilastik to show different aspects and possibilities of workflows combining different well-established image processing tools. In practical sessions the participants will perform hands-on tutorials in all of the major content blocks of the agenda. Participants will get an in-depth introduction in advanced batch processing with ImageJ/Fiji. Participants will also get instructions on bioimage analysis and batch processing with the 3rd party tool KNIME. We will also cover some advanced segmentation methods including the 3rd party tool ilastik. We will also dedicate a time slot to 3D processing and visualization with ImageJ / Fiji. Finally we will cover tracking in large datasets and how to manage it. The workshop includes an open Q&A session which gives the participants the chance to bring their own research data and discuss their analysis needs directly with the participants and our ImageJ expert to come to an appropriate solution. Therefore this workshop is equally suited for undergraduate students as well as Ph.D students, postdocs and technicians who already obtained a solid knowledge in image processing with ImageJ / Fiji – ideally from one of the basic MIAP Bioimage Analysis workshops.
